MOESSC was earlier known as Junior Sailing Club (JSC). It was set up in 1972 at 252 Old Pier Road, Changi, by the Ministry of Education for the purpose of providing and promoting sailing as a sport that would develop character and discipline in pupils. JSC was fully funded by MOE and sailing courses were offered to pupils at no charge. In addition to primary and secondary schools pupils, in the later years junior college students and students from the ITE and School of PE (NTU) also took up sailing at JSC. Later, canoeing was added as another sea sport activity.

After having been around the Old Pier Road for 26 years, JSC moved to its new home at the National Sailing Centre (NSC) at 1500 East Coast Parkway S(468963) on 15 January 1999, as a tenant of Singapore Sport Council / Singapore Sailing Federation. It was then renamed Ministry of Education Sea Sports Centre (MOESSC) to reflect its more varied sea activities, namely, dinghy sailing, windsurfing and kayaking (canoeing). Eight years later in April 2007, it moved over to MOE's own premises at 9 Changi Coast Walk.
